Snake Clan Conquest - Skirmisher Free Weapon Upgrade Bonus not working in scenarios after acquiring

Playing through a normal conquest with Snake. After acquiring the skirmisher weapon bonus 2nd from Titanomancy scenario, it has not been present or working in the scenarios after acquiring the bonus. It shows on the conquest map but is absent in the scenario.
I have a copy of the save file.
